Author Guidelines

1. General

In preparing the manuscript, authors are kindly requested to adhere to the following regulations based on the “Uniform Requirements for Manuscripts Submitted to Biomedical Journals”, developed by the International Committee of Medical Journal Editors:

1.1. The Siberian Scientific Medical Journal, hereafter referred to as the Journal, is a peer-reviewed bimonthly academic periodical published in Russian.

1.2. The Journal publishes original research papers and reviews dedicated to basic issues in biomedical sciences, clinical and preventive medicine, human ecology, and clinical observations.

1.3. The fields of interest of the Journal are medicine, biology, chemistry, pharmacology, and psychology.

1.4. The Journal is included in the list of scientific publications where key research results in candidacy for Candidate and Doctor's degrees should be published (Higher Attestation Commision's List), effective since December 1, 2015.

1.5. The Journal is included in the VINITI abstract journal and databases; the Russian Research Citation Index (including the Russian Science Citation Index database on the Web of Science platform, Scopus database. Information on the Journal is published annually in the Ulrich's Periodicals Directory, an international reference system on periodicals and continued editions.

1.6. The Journal has a Web page, which presents the contents of all its issues and full texts of papers. The Journal is also present at the Electronic Library Web site.

1.7. No fee is charged for publication.

1.8. Manuscripts are not returned.

2. Provisions for manuscript publications

2.1. The article submitted should be original and important. The study should be performed by up-to-date methods. It should follow the Ethical Principles for Medical Research Involving Humans and the Rules of Clinical Practice in the Russian Federation. Research demanding the use of experimental animals should be conducted in compliance with the humanity principles proclaimed in the European Communities Council Directive 86/609/ЕЕС and the Helsinki Declaration on Humane Treatment of Animals. Review articles should describe the search strategy with the indication of multidisciplinary and special-purpose databases used, search depth.

2.2. The research results should be assessed by valid statistical methods.

2.3. The manuscript should be formatted according to this Guide.

2.4. The manuscript should be supplemented with a cover letter from the institution where the study was performed. The letter should be signed by the institution head and certified by the common seal. A digital version of the cover letter in the *.pdf or *.jpg format should be uploaded together with the manuscript submitted to the Journal.

2.5. The manuscript should be accompanied by the license agreement filled and subscribed by the authorized author. The agreement should be uploaded in the *.pdf or *.jpg format.

3. Submission procedure

3.1. Please submit the manuscript via the online form available at the Journal webpage. The manuscript should be presented as a Microsoft Office Word document in the *.doc, *.docx, or *.rtf formats.

3.2. The whole manuscript — the text with Russian and English abstracts, list of references, tables, figules, captions, and author details — is presented as a single file. It is desirable to provide original copies of figures as they appear in the software used in their preparation: *.xls, *.xlsx, *.stw, *.sta, *.stg, *.opj, *.pzf, *.cdr, *.eps, etc. All manuscript pages, including tables, reference list, figures and figure captions, and author details should be enumerated.

Author details should include the last name, initials, academic credentials, ORCID, and e-mail. The author in charge of the correspondence with the Editorial Board and galley proof should be indicated, as well as his/her phone number.

4. Documents to be attached

The list of documents for consideration by the Editorial Board includes:

4.1. Cover letter with the Attachment.

4.2. Verdict of the Biomedical Ethics Committee.

4.3. The manuscript in a single Manuscript file with two information blocks: in Russian and English.

4.4. Drawings and photos (in Russian and English), enumerated and having captions. Images should be embedded into the text in the editable form. Alternatively, the corresponding files released by the graphic processor (*.xls, *.xlsx, *.stw, *.sta, *.stg, *.opj, *.pzf, *.cdr, *.eps, etc.) should be attached.

4.5. License agreement.

5. Manuscript

5.1. The manuscript size, without including tables and images, should be limited to 10 pages for experimental and clinical papers, 25 pages for literature reviews, and 2 pages for news materials. The overall volume of illustrative matter (figures and tables) should not exceed 6 pages for experimental and clinical papers and 8 pages for literature reviews.

5.2. Body text format

• Basic font: Times New Roman 12pt size.
• Spacing: 1.5.
• All margins 20 mm.
• Alignment: justification.

5.3. Manuscript content

5.3.1. UDC index.

5.3.2. The article title capitalization should follow the sentence style. Mentions of medicine trademarks are discouraged, except for those broadly known and studied long ago.

5.3.3. Author(s) initials and last name(s).

5.3.4. Affiliation: name and address.

If the study is contributed by authors from different institutions, the authors and their affiliations should be linked by superscript indices following authors' last names and preceding the affiliation names.

5.3.5. Abstract in Russian. Recommended to be within 150–300 words. Abstracts of experimental and clinical works should be structured and have subtitles. All abbreviations except for those generally accepted should be expanded. Please remember that information to be accepted to a non-Russian database should be clear and interesting for a foreign reader, so that he/she could get a picture of the article content without knowing Russian. Therefore, the abstract should be informative (omitting vague generalities), substantive (reflecting the main points of the article), and structured (following the logic of result presentation in the main text).

One of the proven methods to write an abstract is to reflect in brief the article content, including Introduction, Objectives, Materials and methods, Results, Discussion, and Conclusions. The results should be described as clearly and concisely as possible. The main theoretical and experimental results, factual data, detected relationships and regularities are presented. Preference is given to new results, data that will remain significant for long, important discoveries, inferences that refute current theories, and data of practical value in authors' opinion. Conclusions may be accompanied by recommendations, assessments, proposals, and hypotheses described in the article.

Expletives (such as "the author considers…" or "it is commonly known…") should be avoided. Historical background (unless it constitutes the main content of the article), descriptions of earlier papers, and commonly known data are not presented in the abstract. Phrasing peculiar to scientific and technical documentation is recommended, and complicated grammatical structures unacceptable in scientific English should be avoided. You may consult GOST 7.9-95 (System of standards on information, librarianship and publishing. Informative abstract and indicative abstract: General requirements).

5.3.6. Key words in Russian. Five to ten key words reflecting the abstract content and facilitating indexing in search systems are provided.

5.3.7. Supplementary information

Authors should disclose potential and/or apparent conflicts of interests associated with the manuscript. Any situation able to influence the author and cause data hiding, distortion, or interpretation (financial relationships, work in institutions having interest in the material published, official duties, etc.) can be considered conflict of interest. The presence of a conflict of interests of one or several authors is not a reason for refusing to publish an article, but the concealment of potential or apparent conflicts of interest which are discovered by the editors may cause a refusal to review and publish the manuscript.

Authors may express their gratitude to people and institutions that supported the study without being its authors and indicate the source of financial support of the work itself or the publication process (foundation, commercial or public organization, person, etc.)

Contacting data of the correspondence author should be indicated.

Intratumoral amplification heterogeneity in HER2/neu-positive breast cancer molecular-genetic subtypes

The defining feature of HER2/neu-positive Luminal B and HER2/neu-positive (non-luminal) subtype breast cancer is HER2/neu gene amplification and protein overexpression on cancer cell membrane. The HER2-targeted therapy is nowadays available for patients with HER2-positive breast cancer However, a significant fraction of HER2+ tumors acquire or possess intrinsic mechanisms of resistance, based on multiple factors, and genetic heterogeneity among them. The aim of our study was to quantify the heterogeneity of HER2/neu amplification in HER2/neu-positive Luminal B and HER2/neu-positive (non-luminal) subtypes of breast cancer. Material and methods. A retrospective analysis of 210 cases referred for dual probe fluorescence in situ hybridization (FISH) confirmation of an immunohistochemical equivocal 2+ result was performed. Results. Our results demonstrated a heterogeneous amplification pattern of HER2/neu gene, whose expression is a substantial cause of HER2/neu-positive Luminal B and HER2/neu-positive (non-luminal) subtypes of breast cancer, in 31 % of invasive breast cancer cases. As heterogeneous, we interpreted tumors containing cells with HER2/CEP17 ratio < 2 and gene copies 4 ≤ HER2/neu < 6, that is, those without HER2/neu amplification. The amount of heterogeneous tumors between HER2/neu-positive Luminal B and HER2/neu-positive (non-luminal) subtypes was not statistically significant. ROC analyses identified optimal cutoff point for HER2/CEP17 ratio as 2.6 for distinguishing heterogeneous tumors. Conclusions. The heterogeneity of HER2/neu amplification is determined by FISH in 31 % of cases and is independent of molecular breast cancer subtype. If a HER2/neu-positive breast cancer has HER2/CEP17 ratio ≤ 2,6, it contains minor subclones without HER2/neu amplification with a probability of 95 %. Our results demonstrated that HER2/neu amplification heterogeneity may be important for prognosis of survival and treatment decisions.

5.3.8. The English title should be grammatically correct, and its meaning should be exactly the same that of the Russian one.

5.3.9. The authors' first, last, and patronymic names should be spelt in the same way as in articles formerly published outside Russia. The authors making their first foreign publication are advised to follow the BSI transliteration standard (see below).

5.3.10. Affiliation. The official English name and address should be indicated. For the most complete list of official institution names, Russian and English, see the webpage of the Electronic Science Library.

5.3.11. The English abstract of the manuscript should have the same meaning and structure as the Russian one. It should be written in Standard English.

5.3.12. Key words. The English keyword list should match the Russian one and follow correct English spelling.

5.3.13. Additional information in English.

Conflict of interest. In case of the absence of any conflict of interest, this should be indicated as The authors declare no conflict of interest.

5.3.14. The whole text (in Russian, English, or both) should be divided into sections. All abbreviations except for those generally accepted should be expanded.

Introduction

Discloses the motivation of the study on the base of a literature survey and covers the state of the art with references to the most relevant publications. The goal, reflecting the urgency of the study, is formulated at the section end.

Material and methods

Provides information on the study objects (patients/examined persons) with qualitative and quantitative parameters or experimental animals, experimental design, and clinical, laboratory, instrumental, and other methods employed. A detailed description of the statistical methods of data processing should be provided. The manufacturer and country of origin should be indicated in parentheses on mentioning a device or pharmaceutical. International nonproprietrary names (INNs) of drugs are used in the Journal. Particular trademarks of drugs are indicated in the MATERIALS AND METHODS section with the indication of the INN and manufacturer. Example: Tarivid® (ofloxacin, Hoechst Marion Roussel).

Results

The results should be presented in their logical order in the text. They may be illustrated with tables and figures. Results should not be duplicated: the text should not reproduce all data from tables and images; rather, only the most important data are mentioned. Figures should not duplicate data presented in tables. Use of units of the International System SI is preferable.

All elements in equations should be clearly distinguishable: lowercase (m) and uppercase (M) letters and _subscript and ^superscript indices. In case of similarly looking letters and digits (numeral 0 and letter O), appropriate notes should be made.

Latin names of microbes follow the modern classification in italic. The name of an organism is given in full (genus and species) on the first reference: Escherichia coli, Staphylococcus aureus, Streptomyces lividans, and such. Then the genus name is contracted to its first letter: E. coli, S. aureus, S. lividans…

Names of genetic elements are given as their designations in italicized lowercase Roman letters (tet), and the products they encode are given in upright uppercase letters (TET).

Discussion

The section includes the interpretation of results and their significance with relevant references to works by other scientists. The section content should be clear and concise. Novel and important facets of the study reported should be accentuated and, if possible, compared with data obtained by other investigators. Data presented in INTRODUCTION and detailed data from RESULTS should not be repeated. The limitations and practical significance of the study should be indicated. Reasoned recommendations may be included in the DISCUSSION. The sections RESULTS and DISCUSSION may be combined into one, entitled RESULTS AND DISCUSSION.

Conclusions

The section summarizes inferences made in the study and based on authors' results.

5.3.15. Tables should be clear, supplementing but not duplicating the text. They are placed in the text body after their first mentioning. Tables should be enumerated. Each table is preceded by a heading in Russian and English. All columns and lines in a table should have short headings. Table notes expand designations used in the table and abbreviations not expanded in the text body.

5.3.16. Figures (plots, graphs, schemes, drawings, and others) should be placed in the text body after their first mentioning. They should be enumerated and have captions in Russian and English, including the title and legend (explanations to figure panels, symbols, arrows, and other designations). Coordinate axes should be named. Captions to microscopic images should indicate the magnification degree. Figures and tables should not duplicate each other. Figures should be embedded into the text in an editable form; otherwise, their original digital versions should be provided (see 3.2, 4.4).

5.3.17. References and list of references

Information from the literature should be authoritative and up-to-date. Citing of sources older than ten years demands valid reason. It is not advisable to refer to dissertations, as they are difficult to access, or synopses of dissertations most of whose content is encompassed by publications cited in the synopses. Better to refer directly to these publications. References to abstracts from conferences are undesirable as well.

Each source in the list of references forms a separate paragraph. References should be enumerated and listed in the order of appearance. References in the text body are indicated in Arabic numerals enclosed in square brackets.

All authors of each source should be indicated in the list of references. In case of more than 50 authors, 10 first names are indicated, and the last author is indicated after an ellipsis. Article titles should not be contracted. Russian journals are indicated in the contracted form as in the online VINITI catalog of scientific and technical literature, group Serial editions. For authors' convenience, over 500 titles are tabulated. If a source has a doi index, it should be indicated. Each Russian source should be presented in Russian and English (see below for examples):

• author(s) — transliteration;
• book or article title — English translation;
• source — transliteration = English translation;
• periodical information in the numerical format;
• publication language in brackets [In Russian];
• doi.

It is advisable to use the transliteration webpage to transliterate references. Choose the BSI system (British Standard), insert the text to be transliterated to the respective field, and click the "в транслит" button. In referencing to articles from Russian journals with English versions, it is recommended that the original bibliographic descriptions from the English versions should be provided instead of translating the Russian descriptions.

Titles of English-language journals should follow the PubMed catalog. For journals not indexed in MedLine, full titles are provided.

The list of references should follow recommendations of the National Information Standards Organization (NISO), adopted by the National Library of Medicine (NLM) for databases (Library's MEDLINE/PubMed database). Here are guidelines for compiling lists of references adopted in the Journal (EndNote users may employ the template.)

6. REVIEWING AND EDITION

6.1. Manuscripts are accepted for publication after peer-reviewing. Review copies are sent to the authors, and the originals are kept in the editors office to be provided if requested by expert boards of the State Commission for Academic Degrees and Titles.

6.2. In cases where a reviewer has requested amendments, the manuscript is sent to the authors for correction. In such a case, the date of the submission of the amended version is taken to be the receipt date.

6.3. A manuscript sent by the Editor after review and revised in accordance with reviewer's remarks should be returned to the Editor as soon as possible; changes must be highlighted with fill. A manuscript not returned within 6 months is excluded from consideration. A letter from the authors with answers to all remarks and explanations to revisions done is attached to the revised manuscript. If necessary, the manuscript can be sent for re-reviewing.

6.4. In case of dissent from a reviewer, the author(s) should substantiate his/her opinion. The Editorial Board may choose another expert for re-reviewing.

6.5. The Editorial Board reserves the right to make literary and technical corrections in the manuscript provided that they do not distort the content. The final text is agreed with the authors at the proofreading step.

6.6. Proofs are sent to the authors as they are ready. Only insignificant corrections are allowed at this step.
